Two places.

1) Trading Post. Countless people are selling engines or complete junked cars. The only down side is some of the engines aren't in the cars and the people selling them have no way to demostrate. But you never know what you'll find. I saw a REAL Ford 427ci V-8 in there one day for $600. In perfect running order that engine can cost upwards of $15,000+ since it is a real 427 and not a 460 conversion.

2) The salvage yards on Rte 17 in York County. Keegans is a really good place to go. They, like many yards, have a database of yards all over the US, you tell them the years of what you want and they can pull a list that has miliage, price, etc.... If the engine isn't local they can have it shipped with very little transportation charges. Going this route can usually get you a 90 day warrenty too.

Don't go for that bullshit "JDM" crap. Unless its an engine that wasn't actually sold here like say a Mazda KL-ZE V-6. Because otherwise it's marketing BS to drive the price up on people with more money than knowledge.

You should be able to get the stock replacement engine for your car for less than $1,000 from a yard on Rte 17. And if you really look you could probably get it for around $300 in the Trading Post.
