I think you're looking for ECU tuning software also. The tuning software makes the changes to a stock ECU program, and generates a file which can then be burned to a chip. This is what Hondata, Crome, Neptune, etc., are for Honda tuning.

The hardware (programmer) to burn a chip is universal, and has nothing specifically to do with ECUs, so it doesn't come with any tuning software. The hardware will come with it's own software to make the computer communicate with the programmer, etc.
