How much did they quote you? Once I fix my rear tire problem and finish the coilovers I'll need an alignment BAD.
I haven't gotten a chance to go by there yet to get it done, but I believe he said that you pay a labor rate of $89/hour with 1.5hr minimum. Any time after that will be charged by the half hour.

As a side note, I had a pretty funny conversation with a guy from the Goodyear store on route 1 when I asked if they could do an alignment on my car.

Me: "Can you do an alignment on a '98 Prelude that has been lowered 1.5"?"
Him: "It's lowered?"
Me: "Yes, 1.5" "
Him: "No, we can't because the suspension geometry changes and gets out of whack when you lower a car."
Me: "Ummm.. exactly. That's why I need an alignment."
Him: "Well, I could do it, but I would probably adjust it wrong."
