Auto or manual ?
Take the tranny off and look in it. We just cant guess at it. It could be 50 different things why the tranny is making a knocking noise. Do a little bit more work and see what is broke.

check the torque converter bolts they could be backing out and thats why it makes the noise for a while and then stops it could be shaking or vibrating at diffrent rpms
