The flywheel is where the ECU gets its signal to fire the ignition. That could be it, but I am still perplexed as to why it just happened out of the blue. Nothing that you touched would have messed with the timing, unless the ECU has some kind of system in place that makes it run off of a pre set map or data chart if it loses the CPS sensor (or something similar??). And maybe you messing with it or letting the battery die erased said behavior and caused it to run like shit?
I don't know, but if they can fix it more power to them. I would ask for the old parts, I know I would personally like to see them to attempt to understand WTF was up with your ruckus. Especially since it confused the hell out of me.
Happen to know a final amount as to what they are going to charge you for the fix?

^^ Does that have anything to do with resetting the CPU after disconnecting the battery?
I don't remember why you have to do it, but I know it must be done after the battery is disconnected.
