Depending on how different the stroke is, you can sometimes use either a different piston with the stock rods, or longer rods with the stock pistons. Neither of those options are ideal though. Going with a stock length rod (and stroker crank) can significantly increase piston speed and cylinder bore sideloading, both of which are bad..
