Holy shit... I've never ever seen a LSX look like that inside. That car must have lived on organic oil w/o regular oil changes.

Did you swap to the LS6 valley cover and coolant tubes before installing the LS6 manifold? If not it won't fit correctly and you will warp it when istalling and it won't seal. You actually need to grind a little of the pre 2001 block in the valley area to get the LS6 valley cover to go in.

Mine had a little of that also. My piston tops had a lot of carbon build up. I've never seen this in any engine.

That shouldn't bee too hard... plus the PCV system will work better. If you utililze the stock PCV setup then put a catch can on the line... there are two spare threaded bolt holes on the front of the passenger side head that the catch cans mount to. If you're going to plumb of AN fittings and run breather lines to a big can like we did on the Panoz then disregard. I have an extra black Elite Engineering catch can for sale from my Father's Z06 that he sold. I run one on my motor as well.
