If the starter is cranking over... then the starter and relay is doing its job. Is it just cranking over slow? Crank a couple times then stops? Try a little brake parts cleaner. A LITTLE!!!
Get some brake parts cleaner from the store... take the ram air tube off the intake box... crank the bike over and spray a couple of squirts into the airbox. See if it cranks faster... if it does... Your not getting fuel. If nothing changes... check the spark.
To check the spark.. pull the coil pack to the spark plug... put in a spark plug... then touch the threads of the spark plug to something metal on the bike... (ie: valve cover, frame, something that is grounded to the battery)... you should see the arc of electricity in the spark plug when you crank it over.
I had a simular problem with a friends scooter... I sprayed some parts cleaner in the bike cranked over faster and started up. So... it is worth a try... will only cost 2 bucks and then you will eliminate a few possiblies.

+1 on this question. Going to do an oil change on the 999 in a month or so. She's got just under 9 thousand miles on her now.
