A friend has an auto 98 ex coupe. He bought a newer 00 ex motor which is a manual he had to use his auto wiring harness because the swap did not come with one. Well swap is complete all the manual conversion is done. The problem is the 00 manual ecu has only three inputs and the auto wiring harness has 4 and with out the four the car will not start. It will run with the 98 auto ecu as long as the auto shifter selector is pluged in and in Park.
What are his options to get this right?

Cut the 14-pin connector from the auto shifter. You will find two fat black wires, you can 1) wire them to the clutch sensor so you have to press the clutch down to start the car, or 2) wire them together and the car will start without the clutch pressed in (beware being in gear).

To remove the key. On the auto shifter 14-pin connector there is a black wire and a white/ green stripe wire. connect these together and you are officially a manual car.

For reverse lights. On the plug that is not used on the manual ecu, the yel/red and grn/blk wires. connect those together.

You will haf to use the 98 harness and a 98 manual ecu because 99-00 they changed the harness from a OBD2-a to OBD2-b and the ecu's are very different.

Actually, if you have all 4 plugs for the ECU because it's an auto, you can just change the pinouts and use the right plug positions for the 00 ECU.
If you look at an 98 ECU and a 00 ECU, you'd see that they both have 4 plug positions but they only use 3, and they are a different 3. The 98 uses plug 1,2,4, and 00 uses 1,2,3. However, the pinouts are totally different for each of the plugs.
It's not hard, you'll just have to take out all the crimp pins and put them back in the right places to reflect the differences between the OBD2a and OBD2b ECU. You already have what you need, you just need to complete the job. You're lucky that you're starting with all 4 plugs, because you have that 3rd one you'll need. You're basically going to make an OBD2a to OBD2b adapter harness out of your stock harness.
You could also just get a 98 ECU, but that would cost money.
